The choice for the universe to be represented by a frog specifically, however, seems to be an arbitrary choice not based on any existing mythology.
The closest we can get, that I know of, is the Egyptians who revered frogs as symbols of fertility and life and had a frog-headed god called Heqet. (The Greeks later stole her away for their own pantheon and named their version of her Hecate if that name rings any bells.) I think it's just as likely that it's a coincidence, though, and she was not a central figure of world creation like the frogs in Homestuck's mythos anyway. He might have just picked them as a symbol because frogs are boss, which I think is a perfectly valid reason to pick anything.
Semi-aquatic animals in general seem to be related to "holiness" of a sort in Homestuck. Not just the universe frog, but also the consorts (even Jade's--iguanas are typically terrestrial but hers look like marine iguanas) and the trolls. The highest ranks on the hemospectrum, the ones "closest to god," are the seadwellers.
This particular frog has Kanaya's blood colour.
